Advice I found for getting a cinemagraph to loop well. Not sure if it will help with your waterfalls....but seemed reasonable enough to share:

Copy all frames, paste them after your original frames, reverse them and delete the first and the last of your copied frames. Takes only a minute. If you want to obfuscate the pingpong effect, you could delete every second frame in the reversed area.
